R, LaTeX/LyX, and your scientific workflow

There are a number of great tools that can greatly improve and organize the workflow of you data analysis and they integrate really well with R. Some, like R markdown, are great for simple reports or homework. But for publication quality, a document preparation system is a good place to start.
